使用三維空間結構資訊進行蛋白質與特定分子化合物的結合區域預測是具有相當挑戰的研究工作,例如蛋白質與配體的結合區域或與另一結構的特定結合區域預測等。由於繁瑣複雜的數值計算與冗長的時間需求,許多生物學家使用序列排比或生物實驗等方法進行分析蛋白質的結合情形。由於近年來資訊科技的日新月異,硬體速度與儲存容量都大幅提升,從幾何結構與表面構型特徵分析蛋白質的結合特性已經可以明顯改善過去計算資源不足的瓶頸。本論文主要是針對抗原表位與抗體對位結合區域的表面特徵進行分析與預測。無論是疫苗開發或單株抗體的研究,抗原抗體蛋白質互動結合機制的研究目標都是目前藥物開發的前置步驟。構型抗原表位是抗原蛋白質表面一群鄰近胺

基酸所組成的特定區域,與特定B細胞受器或者抗體蛋白質的抗體對位區域互相結合,一個高準度與高效率的抗原表位預測工具對疫苗開發與疾病診斷等相關研究帶來重要的影響。本論文提出一套全新且完整的構型抗原表位區域分析機制,建構一套先搜尋後預測的系統。系統針對搜尋模組提出兩個不同搜尋方法:完整序列搜尋(Complete Sequence Search, CSS)及螺旋向量搜尋(Spiral Vector Search, SVS)。CSS方法使用BLAST工具搜尋所有現存已知抗原序列,並將高序列相似度片段的抗原表位胺基酸位點對應回目標抗原結構;SVS方法則是使用新表面螺旋特徵向量與已知資料庫進行大規模表面區塊

偵測搜尋比對,透過全新標註的測試資料集,兩種搜尋方法皆能有效的辨識抗原表位區域。系統針對預測功能也提出兩個預測系統,第一個系統是基於知識基礎的能量特徵與鄰近胺基酸組合樣式進行預測組合式抗原表位(CEKEG系統);第二個預測系統是基於各種胺基酸的組合統計分析與其相對應物理化學特徵的分布,再結合結構表面的幾合螺旋特徵向量的相似性比對分析進行預測組合式抗原表位(SFVP系統)。本論文使用標準測試資料集及最新註解的抗體抗原結構資料集進行驗證,透過敏感性、特異性、陽性預測性及準確性等統計指標分析,預測結果皆優於先前所提出的系統。
